In cases like these I think you need to talk to your host first...
To upgrade get Indexhibit Version 2 from Login/Register and find the instructions to upgrade to Version 2 in the Help section on the left.

Yes, I talked to my host, arys. They say I have to upgrade the web to make it safe.
We haven't custumized it. What would you recommend us, to upgrade it or to install Indexhibit as a new installation? In case of new installation, is it possible to use the content in the 'files' and 'ndxz-studio' that there are now in our FTP?

If you don't mind starting from scratch I suggest to install normally and not upgrade.
I can't really tell what is going on with your site as the server may have been hacked.

By starting from scratch, you also mean not to use the current folders with contents in the FTP? (Sorry for the insistence, I just want to make sure not to have to do things twice).

Starting from scratch means that you'd need to upload everything from the very beginning.
